Well, first off, reincarnating+breeding is the only way. Secondly, you don't need to leave it on overnight. Spend proper time with it to raise its stats to 99 for each evolution. This is to make it really strong. All-S Chao are rare because they are time consuming and many breeders don't feel like spending that much time. I've not even got one yet. Well I do but it was by hacking. I will provide a non-hacking method.

Anyway.. You'll need five chao:

Swim
Fly
Run
Power
Stamina

One for each. Raise each one of those chao into a separate evolution. Get their evolution stat to an S. Once you've done that for all of the chao, it's time to breed them. Breed the Swim and the Fly until the baby has an S in Swim and Fly. Then breed the Run with the Power until the baby has an S in Run and Power. Then, turn each chao into whatever chao you want. (preferabbly Stamina), and mate them until the baby has an S in Swim, Fly, Run, and Power. Now wait for it to grow up, and mate it with the Stamina Chao until the baby has an S in all stats. You now have an all S chao! Now just reincarnate it, and make it a Chaos Chao. You now have an All-S Chaos Chao!
